Granblue Fantasy Relink allows players to improve their characters via different upgrade systems, including a weapon upgrade system that requires considerable rupies and materials investment.  While you can get a few Fortitude Crystals to upgrade these weapons by simply playing the game, you will eventually be forced to farm them the moment you get deeper into the endgame.

Much like for Mastery Points and Experience Points, grinding for Fortitude Crystals before reaching the endgame is somewhat pointless. Even at Hard difficulty, the main story campaign is not so difficult that you must grind to beat it. Even the beginning of the endgame is somewhat manageable without grinding, up until you unlock Very Hard difficulty quests when things start getting serious.

One of the fastest ways to increase the Power rating of your characters and become strong enough to handle the powerful monsters of Very Hard difficulty quests and beyond is by upgrading their weapons, and to do so, you will need certain quantities of Fortitude Crystals. These items come in different sizes, and the larger the Crystal is, the more experience any weapon will receive during the upgrading process.

You can farm large quantities of Large and Medium Crystals relatively quickly by completing the Great Goblins of Fire Extreme difficulty quest. The many goblins you will fight during this Conquest quest drop Medium and Large Crystals in decent quantities, and you can get a few more of them if you complete the three side goals, which is not that difficult to do if you have a decently powerful character in your team.

Once you unlock the Grablue Fantasy Relink Maniac difficulty quests, you can complete the Revenge of the Hordes quest to farm Fortitude Crystals effectively. Do note that this quest is extremely difficult, so you may not be able to handle it until your characters become particularly powerful.
